I not that the indications in the new system of the presence of new messages is not as prominent as before. For example, there is a small button next to the sub forum name that is an alternate color if there is a new message rather than the sub forum name being in bold type. However, the alternate color is actually hard to distinguish, at last to my eyes, and I am not, so far as I know, color deficient. I hope this is something that can be tweaked.

From what Kookus has reported to me, there is an entirely new system for modifications (the old system used style sheet modifications, the new system uses 'extensions').

The first extension deployed was to move the user profiles to the left margin, for example. I'm sure that the 'new post color' issue will be looked at in due course. Right now, it appears that the forum indicators are working, just not the individual topics.
