I am nt abslutely certain there aren't more than one answer to this but I do know of one. In the entire history of Dr Who (which is to say both original and modern series) name astory during which the Doctor is put on trial TWICE and found guilty BOTH times.

No that is not the answer. The question asks about an episode (one episode) during which the Dr is tried and found guilty TWICE. I don't believe there is a verdict in either of those episodes and in any case they are two episodes. But at least there was a trial.

I will accept that as correct. The answer is The War Games. That episode is a ten-parter. In one of the early parts the Doctor is summarily court-martialed and found guilty of being a spy. The in part ten he is tried by the Time Lords for interfering with the cultures he visits. He is found guilty of that and is exiled to Earth with a change of appearance. I think there has been some confusion over what "episode" means.

In both The Deadly Assassin and Trial of A Time Lord , the Doctor was acquitted/charges dismissed, by-and-large, due to the involvement of - of all the people - the Master.
In the first case, he was the antagonist, in the second, a bit of subterfuge was in play....
