One thing to look for is amphibians and insects. They're some of the first critters to be affected by pollution. As long as you spot frogs and/or water striders in abundance the area is pretty healthy.
Most of the pollution in the Susquehanna is agricultural runoff--fertilizer and such. Not necessarily harmful but it's considered pollution because it changes the ecosystem.

Hello:

One of the biological dangers of mud play........

I sank in over the tops of my hip boots on one particular
excursion. No big deal.....for a few days.
Then I developed an extremely annoying skin infection.
It was of a general class called swimmer's itch, or duck hunter's
itch. Minor parasite. No real risk, but very bothersome.
Never had it before or since.
Should have been wearing chest waders.
Caution is advised.
