The Legend of Zelda: Four Swords Adventures has the Desert of Doubt, where the side-scrolling areas, accessed using a Game Boy Advance, contain sand pits which may either be bottomless or conceal certain areas.

In case you have not seen other threads about it there is some great quicksand in Recore.
She struggles as she walks though it and everything. I think there are even warnig signs.

Inuyasha: Secret of the Cursed Mask has a brief sequence where the main protagonist (Kaname/Michiru Kururugi, depending on who was selected) falls waist-deep into a swamp.
